It's kinda funny yet understandable reading your train of thought considering that TBOI itself was almost deliberately made to be sort of "career swan song" for Edmund Mcmillen after his success with Meat Boy, and that the abrasive religious criticism was still kinda shocking to see in a game at the time. Considering Isaac canonically is confused with his identity something like this wouldn't actually be too far off in an alternate universe TBOI.
